I've captured some alien invasion planets and I've been through the warp, and I'm only finding lone systems with no nearby or just a home world, is the galaxy so thinned out that nothing connects anymore?

The universe has definitely been pruned. The good news is that there are almost twice as many planets as there were a while back.

Oh, but nearby planets are fun why prune them? I'm thinking in opposition to the pruning you propose that there should be an anti obliteration coalition (AOC) and we need iiri to implement a cost in energy to obliterate to keep us all connected.
